The reason I wasn't able to find the crew quarters is because after killing poop deck I went back to get the red chest instead of dropping down the elevator shaft!

I tried jumping across from where the atmosphere generator is outside but it won't let me land on the platform.
Head over to it and interact with it to disable the force field blocking your way to the Bosun.
